Hi, this is an interesting remarks but ...
--> if you think about it one or two seconds or minutes maybe, do you imagine how it would be impossible, complex or a nightmare to maintain and manage any config if a such overwrite was the case ? And worst how the ejabberd service should do to pickup the "right config" if this "right config" is overwritten in different way without being explicitly indicate for each hostname ?
The rule is :
ONE module per hostname at ejabberd level.
If you define "mod_muc" at global level the definition you gave to the module will be apply to ALL the hostname declared at the top of your global file.
If you define "mod_muc" at "append_host_config" then the characteristics you define will be apply ONLY to the single host declared into this "append_host_config" AND you MUST define the module into append_host_config for each other hostnames declared if you need it for them.
Off course to understand the logic behind this organization you have to deal with several hostnames. It helps to visualize the concept of this trivial dichotomy.
Imagine a situation with 100 hostames some with MUC persistant and some without. If host1, host23, host45, host 87 each with their own characteristics defined into append_host_config" override a global def like you suggest, how the other hostname should pickup for their own config ? ( hazard, the way of the wind, sometime overwritten from host45, sometime overwritten from host23, something else ?!?)
The logic is that dev implement stuff to avoid hazard with the goal to have NO interpretation error done by a program.
So I invite you to keep in mind the following concept even if it look like not natural for you:
"ONE hostname imply ONE place to define a module."
If for any reason for ONE hostname you need to use 'append_host_config' then you will have to use it for the other hostname for this particular module or several you decide to extract from the global config file.to the "append part".
I agree that is "complex" to deal with if you manage a single host with single domaine since with a single domain in general questions are absent. But even if it is the case if each time you implement a config instead of doing it for a single domaine, do it for 2 ; it will helps you to reason the right way for now AND for the future you mention in your exchange during this debugging party.
By reasoning it will help you to avoid VERY dangerous "module overwriting concept" you mention like if you are surprised that NO overwritting happend in your case.
In fact the one surprised are the one like me who are wondering from where a such overwritting concept can appear since on logical point of view there is no reason to apply overwriting at a such place for a such component.
If you could develop the logical approach you have in mind with this overwritting concept it could maybe helps to identify why some clear concept for some seams dark for others.
Something tell me it will help several at the documentation level.

Docs are not entirely clear. What is the cache for MAM? Is that the message storage? What effect do different values have?
